Whereas the plot in Metro 2033 and Metro: Last Light directly deal with the Dark Ones, Metro Exodus is a departure from that mystical facade of the post-apocalyptic world. It's a little too busy dabbling in the denizens of the surface world who weren't squeezed into metro stations to survive. Hence, the Dark Ones are notably absent in that game.

Basically they're there for the last half of the Novosibirsk level. Artyom isn't hallucinating cause of radiation sickness, it's the dark ones guiding him to his goal. They're in several spots in the Level if you look hard enough and there's a video showing it, like the boat ride through the tunnel where you pass out there's one right above you.
